The Dea went with Mario Pasalic over Josip Ilicic against a much-changed Napoli, who brought Matteo Politano back into their attack.
The two sides contested an exciting 2-2 draw earlier in the season but, without fans or much quality on show, chances were few and far between in the first half.
Kalidou Koulibaly should’ve done better with a header, while Ospina turned an Alejandro Gomez snapshot around the post.
However, the Colombian was forced off midway through the first half after he clattered into a teammate when beating away a cross into his six-yard box.
Atalanta suddenly came into life after the restart, taking just two minutes to break the deadlock as Pasalic headed home Gomez’s 15th Serie A assist of the season – the highest tally of its kind since at least 2004.
Gosens then finished off a fabulous move, which started down the right and was then switched to the left in an instant, finding the unmarked German.
Napoli threw on Jose Callejon, Arkadiusz Milik and Hirving Lozano for a route back into the game, but Pierluigi Gollini twice denied the Mexican from point-blank range.
Gollini did concede, spilling a long-range shot that Milik finished off, but the striker was in an offside position.
