Apparently, Kjaer picked up a muscle injury after just 18 minutes following a tackle on Alexis Sanchez that costed him a yellow card.
The 31-year-old was replaced by Chelsea loanee Fikayo Tomori who made his Milan debut with the Rossoneri.
Earlier last week, the English centre-back officially joined the Serie A leaders on loan with an option to buy from the Blues.
The 23-year-old is the first Englishman to play a game with the Rossoneri since David Beckham who played his last game with Milan on March 14 2010.
