Harry Kane had put England in front with a brace, but Arsenal man Yaya Sanogo scored twice to level before the break.
Coman was a super-sub who played 25 minutes and smashed home the winner, giving England their first defeat in over a year.
This was Coman’s first goal for France at Under-21 level at the sixth appearance.
Like Paul Pogba from Manchester United, he was snapped up as a free agent when his contract with Paris Saint-Germain expired over the summer.
Coman has played in five Serie A games this season, providing an assist for Alvaro Morata in the 7-0 win over Parma.
England, who will face Italy in the European Under-21 Championships in June 2015, had won 11 in a row.
